This command is clicking on the screen in an area where the button *Would be* if the [PopDialog0] were at 0,0. In other words its not considering the XPos/YPos for ConfirmationDialogBox window. I doubt its a bug so what am I doing wrong?

You know theres a bind for this right? /bind eqlist... confirm_yes, confirm_no
/keypress confirm_yes
/keypress confirm_no
/bind confirm_yes alt+y

I don't believe the keypress+binding work on the confirmation dialog...

I typed
/bind confirm_yes alt+y
then
/keypress confirm_yes
But it didn't do anything when the box was open

you dont need to have it bound in order to use keypress on it

I never tried the bind, i just assumed it worked
you should be able to use /notify to click the button.

I think it's broken.
/notify ConfirmationDialogBox Yes_Button leftmouse
It presses the button down but it stays depressed and the Box doesn't go away, and then the mouse becomes bugged. I can't click on anything and I can't mouse look.

If I do leftmouseup then the button is no longer depressed, but the window still stays up and the mouse is still bugged.

If you use "leftmouse" the mouse will be bugged until you issue "leftmouseup" on the same control.
leftmouseup is what you want, I just tested like so:
select all copper
/shift /notify inventorywindow IW_Money3 leftmouseup
click destroy button (with fast destroy off)
/notify inventorywindow IW_Destroy leftmouseup
click yes
/notify confirmationdialogbox Yes_Button leftmouseup
mouse works fine afterward, money is destroyed fine, etc (yes you could alternatively use /destroy, this was just an example)
If you're using VC6, update to Service Pack 5.
