Okay, first let me say that, i did try and do a search and found no info. Search words i used were:
2 boxing macroquest
two boxing
two instances
two macroquest
2 macroquest
couldn't find any info....
So here is my question.
I would like to run 2 accounts on the same computer and have macroquest run for both accounts. How do i go about doing this or is it even possible?

Ohh it's on the forums. But basically... 2 box exactly how you would without MQ2. Ok now this time, turn on macroquest. Viola.
Yeah, you only need 1 macroquest open.

You might want to look into eqwindows.com
For multiple instances of EQ, this helps. However their latest version still seems a little buggy, and I find myself Ctrl+Alt+Deleting a bit to help manage the windows. Pressing f10 to hide the UI, and using /maxfps helps performance a LOT. Macroquest will still do everything fine without the UI and slow fps.

You could also look into
WinEQ. It's still alpha but working amazingly well.

The real question here is how do you control which EQ instance the macro gets executed on?

Ok lets see if I can put this in easy to understand terms. MQ loads with every eq instance. Got it, now if you type in a command to execute in one instance its not going to affect the other because there seperate. So you can conclude that you type in /macro youmacro on the eq instance you want to run it. I hope you understand now.

I need to be in one instance and have a macro execute in ANOTHER instance.
I'm on my warrior. Need to heal myself. I want to hit a key WHILE ON THE WARRIOR'S WINDOW, and have it cause my cleric to cast a heal, all without switching instances.

Look at Macro Depot, it is full of macro to do that. To make it clear, to do a thing like that there are some ways, the simplest is to use /tell (or /group) and pass a key sentence to your bot, like:
/tell healbot please, kind bot, heal me
Your bot will have a chat event and will cast the wanted spell on you.
You need to write maybe 50 lines to do a thing like this, or you can use an already done macro, GenBot for example
